I have a PC with two SCSI drives, in the BIOS and the SCSI configuration it seems like the machine sees them perfectly.  However, when I try to load windows from a CD, after I select that I want to install windows it tells me it cant find a hard drive...any ideas?

Yes, you need to press F6 when prompted and have a floppy with the SCSI drivers ready (since your SCSI is onboard, it should be part of the drivers provided with your motherboard http://www.experts-exchange.com/Hardware/Desktops/Q_22062223.html).
