Problems when deploying Web Application and Web Services together

Hi,

I've to deploy an asp.net 1.1 application and asp.net web services on the same server (Windows 2003). I created a Web Setup Project to do that. But when I run the .msi, it created virtual directory (and the physical directory) for the Application but did not create that for the Web Service. I've added Content Files and Primary Output for the Web Service.

Please note that when I built the project, it gave me these warnings:
WARNING: Two or more objects have the same target location ('[targetdir]\web.config')
WARNING: Two or more objects have the same target location ('[targetdir]\web.config')
WARNING: Two or more objects have the same target location ('[targetdir]\global.asax')
WARNING: Two or more objects have the same target location ('[targetdir]\global.asax')

I still tried to run the application and it threw exception that it could not find the Web Service.

I cannot use other methods like XCOPY and Copy Project, deployment through msi is a requirement.

Can anyone help me with this?
