ive seen them in all directions (top of case, pointing down) but most often they just point straigh out

I mean the lettering, on the connector, power led hdd led power switch reset switch ect, when you plug them into the straight pins should the lettering be facing towards the bottom of the case or lettering facing the top.

i think it depends on the MOBO but i think mostly up, your usb connectors should have a pin missing so they can only go in one way. plug them in and see which side the lettering is on for them.

The white is normally refered to as the negitive wire and the color one is the positive one, and black is norminaly the ground wire.
On the LED wires the Colored one is the + and the White is the -
On the Speaker the Red is the + and the Black is the -
On the Power and Reset connectors polarity does not matter so you can connect these any way you want.

(Tip: Plug in the Speaker wire an notice which side the lettering is on, then plug in all the other wires with the lettering in the same direction)

WOW! great answer punky, I was wondering why the power and reset switch were working but everything else was not!

Yes, that is the way it is, and I found that many manual instructions from motherboard vendors confused many customers. Shame on them!
