SBS2003 can't resolve DNS names in its own DNS records

I manage a small network of about 15 machines, we have  a server that works as everything (ex, DNS, DHCP, File Server, Domain Controller, etc) running SBS2003.
I just recently connected this network with a VPN to a remote site, and I want to set up a few DNS names for the servers at the remote site. (ex. bob would resolve to 10.1.2.2).  So I added the record in the DNS database and once I did that all of the other computers can now ping bob, but the server still can not resolve the DNS names and the ping fails.  If I use the IP address it works just fine.  Why is the server now using its own DNS records?  Does anyone have an idea of how to help me?
Thanks
