How to keep Sendkey commands within a given process ID?

I have a VB script that opens an application and runs it.  When the app finishes I need key commands to flush its batch list, then restart the app.  I can do this fine from the keyboard, but when I run the VB script the keyboard commands jump to the current app with focus.  For example, if I open Explorer to watch was is happening to the files being processed by the app, the key commands now are applied to the open Explorer window.  I need to get the focus back within the same window as the app, but not reopen that app.  I tried AppActivate, and it opened another session of the app rather than just shifting focus.
