I have a new exhange server (server A) and one that BES is running with now (Server B).  Servers A and B are in the same domain and exchange administrative group.  We will be slowly migrating users over to Server B but will have users on both for a while.  Is it posssible to point the BES server at both?

You don't actually point BES to a specific user account, it is looking at Active Directory and AD provides the info where the Exchange profile is located.  There should be no issues.
