nprotect is a game anti-cheating software developed by INCA Internet.

this software disables input if you try to play some online games from your PC connected with VNC. If i access my home PC with VNC i cannot play it. what is the rationale/reason for this i.e. disabling input from vnc users?

VNC allows you to potentially play as two players at the same time by remotely accessing a machine with a different IP address or identity.  If you were able to do this you have the potential to interact with your own characters and artificially boost their skills/stats/items.

Some less scrupulous players have been know to use VNC to boost their "Alts".

nprotect doesn't shut down the system if you use VNC it just blocks its use.
