Apache subdomains & .htaccess configuration

Dear Experts,

I have installed a web application in a shared server, with full CPanel capabilities available. Unfortunately, I have a particular issue to be resolved: I've created several subdomains, i.e. subdomain.domainname.com, which are pointed to .../.../public_html/subdomain directory. So far so good. At the root of the domain name, I've placed an .htaccess file which redirects all .html pages at index.php (it operates as a hub). Nonetheless, the subdomain redirections don't function afterwards. How could I resolve this problem?
