How is the script configured?  Is it set to run under a user GPO?  Need a little more information to help.

No it is not a GPO, we already have a Citrix server so it was setup to run with a Termservr already, but not working on the New Terminal Server.  Hope that helps.

Old server W2000, new server W2003, the script is delivered via a batch file from the user profile.

Put a pause in the batch file so that you can see if it even fires as a test.  Server 2003 has some changes that may be blocking the script.  Try the pause and let me know what you find.

Also I am assuming that you already did this but make sure the terminal server's logs don't have errors regarding netlogon
