I have sbs 2003 sp1 running with 30 gig system patiton and 470 gig data partition.
The system started to display a balloon message, bottom right corner, delayed write error.
Then after about 2 weeks the messages have changed to corrupted file, file has been deleted.
I have turned off the AV and microsoft have installed a possible hot fix that you have to request to download.
The errors are still happening and i am having to restore random files from the backup when they happen,
 which is about 5 a day.

Delayed write failures are normally an indication of a hardware issue - it could be the disk. disk controler or cache issue - you need to run diagnostics to determine if/which component is at fault. There are some diagnostics on Ultimate boot CD http://www.ultimatebootcd.com/ or take a look at http://www.pcstats.com/articleview.cfm?articleid=1583&page=5 for some basic troubleshooting tips/utilities
 
I would second what KTCS is saying.  Another tool that might help you out is Hiren's Boot CD (http://www.hiren.info/pages/bootcd), their are many tools on that bootable cd image that have been indispensable for me as a tech.  I'm sure you may have tried working with the hardware manufacturer, but if not start there and see if your hardware is under warranty.  Start with the manufacturer, this sounds like a defiunite hardware problem, check for any loose cables, and replace your hard drive cables if it is easy enough to do.  Can you give me some details on your server (brand, model, RAID/Hard drive configuration), i might be of more help with that info.

Thanks for the advice, i think it maybe a faulty patition table, this is still under test after creating a new partition. Looks promising, but i still have to start the antivirus as this maybe a problem.
