Do we need to purchase licences for implementing the Microsoft Certificate Service (Internal implementation for Microsoft Certificate Authority)  that come together with The Win2k3 server for the purpose of email encryption?

No purchase needed, the licence server functions is a standara part of Windows.
However your licences will not be automatically recognised outside your organisation unless you pay a "recognised" proovider for the root licence.
