If disabling passive mode in the FTP client fixes the problem, then why not just tell everyone to do that?

You stopped iptables? FTP actually runs on two ports. One for command, one for actual data transfer. I am betting that when you killed iptables, the data port was finally able to send the data. That being said, if this is a production server, stopping iptables might not be a good thing...
