Recovered PDC doesn't allow users access to their directoryies or files

We had a Windows 2003 SP2 server that was a Domain PDC and was doing all 5 FSMO rolls crash. We siezed the FSMO rolls from the other PDC's in the Domain.
We then did a clean install of Windows 2003 R2 over the existing one (so new SID, etc) , joined it to the domain and then ran DCPROMO.
The user folders and files appear to have kept the correct acl's BUT some get read only access and some none.
Even changing the permissions to full access does not seem to make a difference. From the server running accesschk one user comes up as RW,simarly from the client.
Currently we are trying a Backup Exec restore without files to see if that fixes the permissions.
We are not sure how to proceed.
