you can use scp command which is more secure. the command looks like
scp -p -r username@serverA:/var/www/vhosts/mydomain.com username@serverB:/var/www/vhosts/mydomain.com

it will ask for password when needed.

and for the database you will need to export it from your old server and import it to the new server

you can do it from command line
example

in your old server
mysqldump -u username -p password database_name > oldserverdump.sql

in your new server
mysql -u username -p password database_name < oldserverdump.sql

but before importing to the new server make sure you have created the database and copied the oldserverdump.sql to the new server

also make sure that you have created the same user name and password for the database for your applications to be able to connect successfully.
