Application.application.setStyle("backgroundGradientColors",[0XFF0000,0X00FF00]);

Personally I try to avoid using Application.application:
StyleManager.getStyleDeclaration("Application").setStyle("backgroundGradientColors",[0XFF0000,0X00FF00]);

If you've set the backgroundcolor and just want it back to default, set it all to undefined

Application.application.setStyle("backgroundColor",undefined);
Application.application.setStyle("backgroundGradientColors",undefined);
//or
StyleManager.getStyleDeclaration("Application").setStyle("backgroundColor",undefined);
StyleManager.getStyleDeclaration("Application").setStyle("backgroundGradientColors",undefined);
