Folders missine after upgrade

I have an issue with a boss' machine.
We upgraded him from Outlook 2003 to Outlook 2007 per his request. After the upgrade Outlook kept opening up into safe mode. After trying to repair (diagnostic) it through office it wasn't fixed. After searching the net for a answer one of our guys came across a suggestion to remove the profile and set the user up all over again. While this did remove the safe mode setup it also removed a whole bunch of folders he had associated with the profile that never came back after being setup again with the new profile.
Any idea why the folders are missing and any chance we can some how get them back?
