The T43 was running the Embeded controller update and it did not shut off automatically.  It has been three hours.  Can we turn it off and hope it was not ruined?    We first ran the BIOS update and that was successful.

It should have finished long before 3 hours.  At this point, rebooting or shutting down is no worse than leaving it alone, because there's no way to recover it in the state it is in.  Hopefully, it still works; otherwise, you'll need to contact Lenovo about replacing the BIOS.
