Too long classpath in Eclipse

When I run a program through Eclipse (3.4.0) I get too long classpath. Is there away to get around this, except merging Jars and so on?

What do u mean by long classpath

It cuts of the end of the java command line when all the paths to all Jars are included after the -classpath parameter.
