I am setting up a new hosted anti spam/virus filter on my network but had a question about how i could journal my messages from exchange without having the disclaimer that my new virus filter applies, appended to the end of it.
Do you know if tihs is possible?

You will have to ask the company that is putting the message on each e-mail to remove the message.  They may have a way, on their website, to remove this message.  As an alternative you could go with a hosted Exchange solution that does all of this for you.
Microsoft, Mi8, and others have these hosted Exchange solutions.
