Absolutly and its very hand and easy:

var testString:String = "Hello this is now in the clipboard";

System.setClipboard(testString);

Make sure you import:

import  flash.system.System;

Are there any security issues, popups or warnings or does it just work.

There are no popups or security errors.  I use the method on mac and windows.  I do however usual add a alert to let the user know my program put something in there clipboard.
