How do I get ntbackup to stop breaking the LSN backup chain in msdb..backupset

We find that sql server's incremental backup will fail after our ntbackup process backs up the filesystem.  I cannot find where to tell ntbackup to stop interacting with sql server.  I need ntbackup to backup the filesystem and sql server to backup the databases.  every night, when the ntbackup script is scheduled to run, a new entry appears in the sql servers table msdb..backupset.  This new entry represents as a full backup but has null values for LSN GUID and thus incremental backups fail with an error saying the incremental backup in sql server cannot find the full backup.  how do I get these two programs to play nice together?
