After the 1st of the year we have been receiving many wanted emails into our Spam Folder. Not only that, but if you click the email and add the address to Safe Senders List or click Not Spam, it still will not allow it to come to the inbox.
I've tried removing Junk E-Mail rules and getting new ones. I turned off automatic spam filtering and my emails are still going to the Spam Folder. My best guess is it's something on the server since it is happening to everyone, but I have no clue what to try.

Install exchange 2003 SP 2 if you already havn't. In there you can configure the Intelligent Message Filter. Its exchange's spam filter, its not a good as say Cloudmark but its allright. I have my IMF set to a value of 8 and 90% of the spam is redirected to my spam folder.
You can configure it under System Manager, Global Settings, Message Delivery (properties), Intelligent Message Filtering Tab.

We are using Trend Micro Client/Server Security Agent
So after some research it seems like everyone and their mother has had this issue at one point or another and noone has a solid solution for it yet.
One solution I found was to get a 3rd party spam filter. If you choose this path I would recommend Cloudmark, i've used them a bunch of times and really like them.
If you want to troubleshoot this futher you'll need the Office 2003 Policy Template Files and Deployment Planning Tools, its here about half way down

From this you want to import the Outlk11.adm file into a group policy template as described here under the headding To enforce Outlook Junk E-mail Filter user interface options for users:

Follow the steaps to create a policy based safe senders list and apply it. By defigning this at the domain level it should overwrite/change or fix any issues with the safe sender list.

restart the smtp service... now see if it still happens... if not ...then ...tell me....
What is the 3rd party application on your server?
I am sure it will be a 3rd pary application OR a spam filter before the exchagne servr who is Changing the SCL Rating (spam confident level rating) of those emails...
Disable IMF on the server

I unchecked the IMF and restarted the smtp service. IMF wasn't actually checked yesterday when I was playing around and I'm still having the problems. I don't know how to figure out if I have a 3rd party app on the server that is chaing the rating? How do I disable IMF on the server? I checked services, but there's nothing there.

I tried your suggestion and got the template, but I don't know how to run the Custom Installation Wizard?
