Are you licensed for the OFAM(Open Files Agent Manager)? If not, you should get this.  This option for Yosemite will help you backup files that are in use.

The license type we are using is the Dell enhanced professional suite, how would we be able to tell if this includes OFAM?
Is there anything particualr about the files that are being skipped, could we not clean some of them out?

Go in to your help menu>about Yosemite.  It will show you what licenses are installed.
