Hi,
Am posting the question and solution as there does not seem to be any other record of this error in blogs, web pages etc.
When migrating to Essential Business Server (EBS) 2008 Premium from Small Business Server Premium (SBS) 2008 the Enviroment checks will not advanced past the Netlogon and SYSVOL checks, giving various errors such as "Domain controllers not available","Unable to detect any domain controllers" etc.

This was an interesting problem. After following the troubleshooting advice given in the wizard, and confirming that AD was OK and detectable on the SBS box, I started to look out ISA 2004 as being the issue. A quick log check showed that the wizard was trying to make multiple connections and ISA was blocking it as the amount exeeded the connections limit set in ISA.
Fix:
Open ISA manangement, and click on Configuration -> General
Click on Define Connection Limits and untick Limit Connections.

This can then be turned back on after the migration has been completed :)
