How to compare two folders contents

I'm evaluating software to copy files from one server to another with permissions in tact.  One of the software's is working well but after copying 58,000 files to the destination server, there was 1 folder and 25 files less on the destination server than the source server.  What I'm looking for is a way to compare the two folders and identify the missing files.
