I setup a Software deployment via a GPO. The application tries to install every-time the computer boots up.  What does that mean?

If you 'assign' -deployed the software, the software install needs to be 'finalized' by running the program, otherwise it will continue install.

I've attached another whitepaper from Darren Mar-Elia, GPO MVP...good article.

Hope this helps.
