Disconnect disk 1, then use the steps described here to restore your bootmanager to disk 2:

When entering to repair options of Windows Server, I get the following error:

"This version of System Recovery Options is not compatible with th version of Windows you are trying to repair. Try using a recovery disc that is compatible with this version of Windows."

The problem is that the disc used for repair is the same disc that was used for installation. After this error I have no other options (no command prompt or anything.)

This is strange, but it leaves you no choice other than using a third-party tool.

EasyBCD (http://neosmart.net/dl.php?id=1) is a very good, free, customizable Vista bootloader. It also can be used for repairs or bootloader reinstallation.
Check out the EasyBCD documentation, especially this page: http://neosmart.net/wiki/display/EBCD/Recovering+the+Vista+Bootloader+with+EasyBCD
