Try running chkdsk /f /r
This type of error is most commonly caused by two things, a hard drive going bad or spyware/adware.  If you run chkdsk again with /r and it still doesnt fix it, I would recommend running a program like Ad-Aware or Spybot Search & Destroy.

Spybot S&D: http://www.safer-networking.org
If the problem persists, there is a good chance that the hard drive itself is going bad or you have some faulty memory.  You can download and run a hard drive diagnostic utility from your hard drive manufacturer. You can also download and run a memory tester from:  www.memtest.org/
