If you are using Eclipse 3.4
1. From the 'Window' menu select 'Preferences'
2. Expand 'Server' item from the left navigation list.
3. From the sub items select 'Run time environment'
4. Click on 'Add...' button
4. From the popup window under IBM node select the 'IBM Websphere v6.0'
5. Provide the installation directory and you are done
