effects of repairing SBS2003 operating system

I have a SBS2003 server running muliiple apps:
BES, Exchange, Printing, File shares, Hansaworld (accounting and ordering program),WSUS
Backups
however this server has a random issue where by the network shares and file access sudeenly stop. it happens about once a week. we have tried many things, and now thought it might be worth while 'repairing' the operating system via the recovery on the SBS CDs.
will this 'break' applcations we currently have running?
what are some experiences people have had?
an general comments?

Yes, it likely will break applications because the repair will very likely revert the registry to a pre-software installation state.
