So, if you are sure, that FTP work in general (i.e. from other clients), then check if active or passive FTP is used within the browser settings. Try to change this, if you get the sites.

If you get the timeout only for a few or single FTP site, it is more an issue of the FTP site, maybe slow performance or the server is overloaded.

IE8 has a connection verifier tool, which can be used to check connectivity for FTP in general.

Thanks Bembi,
This is issue is through out the network where we are having a mixture of all IE versions and the issue is not client specific. I have tried the same with a lot of sites and the issue is still the same.

So, as FTP is not a general problem with ISA, some steps to check:
- Check the protocol definition for FTP (existing, FTP-Filter active or not?)
- Check, if you have a rule, which allows FTP traffic.
- run the ISA log and observe traffic from a test client. Then check, if you get errors there.  If yes, you may see also the reason and which rule is affected.

- Check if ISA istself can access FTP sites
- Have a look at your router (which connects ISA to the internet). Also this router may block FTP traffic.
