Remote Desktop auto Program Launch but with Program Toolbar?

We have client rdp connections setup and a program is run upon login. however, that program comes up with confirmation windows for yes/no when carrying out some actions. Users are sometimes unaware it's asking since they don't have the standard program menu at the bottom of the screen showing another program window has opened.

I'm after a solution to this without giving them access to the desktop as normal, i.e.

some sort of floating program window menu?

Have you tried to pipe a yes respond.
We use software called autoit http://www.autoitscript.com/autoit3/index.shtml and winbatch http://www.winbatch.com/ to fix problems like this.

You could also look for a solutions like Ericom, I have just rolled this out as a considerably cheaper and simpler alternative to Citrix. Ericom RemoteView allows you like Citrix or Windows Server 2008 RemoteApp to publish applications which can be run remotely.
