To move system folders:
PFMIGRATE.WSF /S:SourceServer /T:DestinationServer /SF /A /N:100 /F:C:\LOGFILE.LOG

and the log file is
Microsoft Exchange Public Folder Migration Tool

Wed May 27 13:37:56 EDT 2009

Source Server:      BECANCOUR      Version 6.5 (Build 7638.2: Service Pack 2)
Target Server:      BECEX2K3      Version 6.5 (Build 7638.2: Service Pack 2)
WMI Server:      BECANCOUR

Add Replica Mode in progress.
Analyzing system folders under 'OFFLINE ADDRESS BOOK'

Analysis of 0 folders with replica on 'BECANCOUR' completed.

Analyzing system folders under 'EFORMS REGISTRY'

Analysis of 0 folders with replica on 'BECANCOUR' completed.

but I do not see offline subfolders on the destination server.

What can I do? I ran this scritp few times but no luck.

Use the PFDAVAdmin tool to add the replica of the new server & replicate the Publlic & system folders.
You can download the tool from http://www.microsoft.com/downloads/details.aspx?FamilyId=635BE792-D8AD-49E3-ADA4-E2422C0AB424&displaylang=en
Use "Managing Public Folder Replicas" section in the below link to replicate the Public & System Folders:
http://www.msexchange.org/articles/PFDavAdmin-tool-Part2.html

Thanx!!
