Duplicated Meeting Request

One of my executives (will call him Joe Smith) here has granted delegated calendar editor rights to his assistant (will call her Jane Doe).  Now, when Jane Doe sends a meeting request to Joe Smith and then Jane Doe accepts the meeting for him the meeting request is sent again. When I adjusted the permissions by unchecking the "Delegate receives copies of meeting-related messages sent to me" the issue was fixed but she needs to be notified of all his meeting requests.

Can you try by running outlook /cleanrules on both users profile?

You have to backup the outlook rules from user profile before running this command. Please let me know if you need detailed steps..
Jane Doe have delegate permission on Joe Smith mailbox so, when ever Jane send a meeting request to Joe the same meeting will get forwarded to Jane again as the default delegate setting will allow to receive the copies of all meeting requests send to Joe. Once Jane accepts the message again Jane will receive an acceptance message (Meeting Response) which is actually sent to Joe.
Either Jane or Joe can accept the meeting, If Joe is accepting a meeting which is already accepted by Jane then Joe will get the message in attached screenshot before sending response.

This is normal.
In your case, if delegate receives a duplicate of original request, then the delegate rule on Jane Doe might have corrupted. Please reset the rule and re-add the delegate.

We did delete the delegate rule on Jane Doe but it didn't fix the issue.
