Cisco IP Process using high cpu

I have a recent problem that i dont really understand what caused it. We have had a cisco UC520 phone system for almost 1 1/2 years now and everything is fine. All of the sudden when a user has a large file to download for a sustained amount of time the IP input process goes extremely high on the cisco box and doesnt allow the phone system to make calls or receive. Is their anyway of limiting this process? The phone should be the highest priority for us.  I read an artivel on ciscos website

Is the Cisco box acting a central point through which all communication flows through? I mean does the network flow like this: Intenet->Router/Firewall->CiscoBox->Intranet and Phones?

yea it goes from modem to UC520 which all the phones plug in to then the UC520 plugs into a 24 port 2960 via the expansion port where all data computers/devices are

i think the problem is related from communication between the cisco 2960 switch the and uc520. I had a hell of a time trying to get the 2 communicate. Both smart port roles are set to switch, when you would think the 2960 port going to uc520 should be router....
I'm not very familiar with the smartport macros, I normally do things by hand when it comes to config issues.

it also only happens when downloading from the internet, internal transfers are fine. I am attempting an IOS update

the issue i had between the 2 devices was because the cpu was extremely utilized on the UC520. i should also mention that this box is a vpn server and does have a branch connect to it.
