Can a mobo be bad with good capacitors?

Hi I have a Gateway 510s from Jan 04 has a P4 processor, Motherboard is a AG something. We had the powersupply replaced in April, and the harddrive in May, the ram was also replaced and upgraded to 1.5 at the same time. For the last month or 2 it has been randomly shutting down, most often first thing when turned on in the morning after about 5 mins, and then generally is good for the rest of the day, not always. After each time it shuts down it comes on saying overheating and it isn't totally shutting down the power light goes from green to amber and the harddrive light will kick on. The air coming out of the back is never very hot, way cooler than the air out of my laptop and all of the capacitors look perfectly fine. Is it possible for the mobo to go bad with good capacitors. Are Gateway computers and mobos that particular to what replaces them in the case? Thanks
