Have you applied SP2 for exchange?

Also check that the DOMAIN\Exchange Servers group is listed in the Default Domain Controller policy under: Computer Configuration\Windows Settings\Security Settings\Local Policies\User Rights Assignment\Manage Auditing and Security Log

I restarted the exchange server but it taking too much time at 'applying user setting' so started in safe mode and disabled these services

It should ne the Default Domain Controller policy not the Default Domain Policy.

Also make sure that SP2 is applied.  There were some issues similar to what you explained prior to Rollup 9

If it's taking too much time then that points to a DNS issues, is your exchange server pointing to a valid Windows DNS server and only an internal server?
