The VFP report properties has a property for the paper source.
!option is "Automatically Select" and another is "Printer auto select"

1. What's the difference?

2. Is there a setting that will pull from the printer default tray? This is for an app that will be distributed and the printer in use is unknown.

This option depends on selected printer and its possible values are given by the printer driver. E.g. my OKI B2540 allows four options:
Automatically select
First Available Tray
Manual Paper Feed
Tray 1

whereas Minolta MC 2300 allows just one option - Tray 1 (Multipurpose).

You should look to the printer manual or ask here in Printers zone.

My guess is:
The difference between "Automatically select" and "Printer autoselect" could mean "The application will select the best paper source" and "The printer will select the paper source which will best fit to the app needs" respectively.

VFP note:
To make your application "printer independent" is probably the best approach and you should not save printer environment into the report definition if possible. If you need to implement some printer specific features on your reports then you should allow printer selection prior the REPORT FORM command, save this selection into a variable and use this variable in report conditional expressions. Some default value saying "unknown printer" should exist, of course.
