On Ubuntu 8.10 in your home folder we got a file called .gtk-bookmarks
to add a folder in it add the follwing line at the end of the file
file:///home/Myuser/SomDirectory

then save voila!!!
I found this using:
I created a directory Z1234567890 in my /tmp directory
cd ~
grep -Rn 'Z1234567890' .* > /tmp/WithoutName.crap
then I added the z1234567890 in the places dragging my folder in the left pane in nautilus
then
grep -Rn 'Z1234567890' .* > /tmp/WithName.crap
then
diff WithoutName.crap WithName.crap > /tmp/output.crap

when I cat the output.crap I got a file in the difference and it was .gtk-bookmarks
