When did you set the manual limits?
It can take 2 hours to take effect, you can speed it up by restarting the Microsoft Exchange Information Store Service.

If it was longer than that I would suggest changing the limits to something else and then applying that then change it backto what it should be.
You may want to check System Manager and make sure that the default limits did not get turned on.  I have seen on a couple of occasions that setting limits in AD can cause the limits in system manager to get set to default again.  Check the properties on Message Delivery, and the properties of the Mailbox store to view the default limits.  Just a thought.

The setting of user specific limits overrides the global setting
I agree to the fact that user specific limits overrides the global settings.
Could you please check the size of mailboxes by adding deleted items column in Exchange system Manager. Expand mailbox store below storage group and you need to add column deleted items from menu.
Please note that deleted items is also a part of mailbox size. Try to get the size of deleted items - add mailbox size to it and then check the warnings these users are reciving and you know the next part ask these users to delete the contens from Deleted items.

I forgot about including the deleted items.
