The mail flow is same when you are sending emails from your outlook. In OWA also you are logging in to your mailbox on the mailbox server. When you send email, the email will go from your mailbox (mailbox server) only. Here only the difference is client and connection which is your internet browser and HTTP(S).

OWA is just an HTTP view of your mailbox. The OWA server just talks to your exchange mailbox server (can be the same server) so the mailflow is exactly the same as if you were using your mailbox with Outlook/MAPI.

Bare in mind POP3/IMAP work differently.
