We have 3 Sites around the country Connect by a VPN Link One of the Domain Comntroller is coming uo with error

But if I type in nslookup the both controller I get
server name and ip address

What could the probelm be?

Event ID 1925 with the error message that DNS lookup failed, inbound repl of a directory partition has failed on the destination DC, and you must fix the DNS problem.

Check out the link connectivity between sites. That the RPC issue. Try to recreate KCC connections after deleting the old one. using command repadmin /kcc
This type of case had been earlier discussed in EE

I tried using Netdiag /fix on the domain controller

Delete the conection object from ADSS & run repadmin /kcc *
It will generate connection object automatically to decide which site has to replicate to which site.
Its not an error, you can verify the site link & connection object created link to proper site with its subnets.
Run repadmin /syncall /A /E /P /d
if any error doesn't comes,it means replication is working fine between all the sites.
