How to verify if Magento core files have been modified?

No need to check the files themselves. Download your site to a local folder, then download the version of magento that your site currently uses and unpack to another folder. Then you can use a program such as kdiff to compare the two folders and it will report on which files do not match. From that report you'll be able to see if core files have been modified.
