I want to "wake" a computer, run a cleanup program and then do a shutdown.
what "cleanup" program can i run that does not require user input?

They both require some input. I think smitfraud requires a little more, only because it has a few more options that you can do.

MalwareBytes Anti-Malware has command line parameters which you can use to perform an automatic scan, particularealy the /fullauto switch. I also consider it to be one of the better malware scanning programs - it seems to catch things that most other programs do not.
