SBS 2008 SSL certificate request

After a SBS 2003 to 2008 migration, I need to change my 3rd Party SSL, for outlook anywhere and autodiscover purposes. As I need a need an SSL cert with Subject Alternative names, what is the best way to create the CSR, in the SBS console or through EMS?

Use the trusted certificate wizard in SBS.
Always use the console.  SBS is configured in such a way if you don't, things will start to go wrong

ok, so I take it that handles all the addtional SAN entries as well, for external domain and internal??

Having installed the new SAN cert with relevant enteries, via the SBS console, I am still getting outlook anywhere issues, although testexchangeconnectivity.com reveals no issues and says my autodiscover and autlookanywhere are working perfectly they are not! Users are getting a logon box when acessing via outlook anywhere,   test E mail autoconfiguration on outlook is failing, and in exchange shell I am getting errors on test-outlookwebservices |fl , as follows:
ID 1013 Error when contacting https://owa.domain.com/rpc received the error The server committed a protocol Violation. Section-responsestatusline
Id 1017 [EXPR]  Error when contacting the rcp/http service at https://owa.domain.com
 
I don't if relevant but this is after a SBS 2003 to 2008 migration! Any help much appreciated!

Sorry but Exch SP 2 + Update rollup 4 installed, San SSL installed as per previous post and Kernal Authentication fix already tried!
