You can use either of these:

I haven't tried the second one, but even though it mentions "Make boot disk option", I believe that is refering to the way in which it copies system files.
You can try the HP drive key boot utility -, works with quite a few makes if USB stick.

Bart's Preinstalled Environment (BartPE) bootable live windows CD/DVD

It is very good at creating entire USB bootable Microsoft OS's.

For Linux based OS's try:
What OS have you got?
If Vista I found this on the web, think it's translated...

"To make work this utility under Windows Vista, it is enough to click with the right button on the practicable, then to choose Ownership> Compatibility. It is then enough to check the hut allowing to run program under another system, and to choose Windows XP or on 2000 in the pop-up menu underneath. Choose also " Carry out as manager ".

As u are saying u need to run a spware scan from a bootable usb.
so best thing for u to use .ultimatebootcd

As i think u need this feature
New! Run Ultimate Boot CD from your USB memory stick. A script on the CD prepares your USB memory stick so that it can be used on newer machines that supports booting from USB devices. You can access the same tools as you would from the CD version.
Years ago I made this one:  Get Version 4 (for USB Flash Drives)
It's super easy to use - use the HP utility to format, then place the contents of ( on the USB, and you are off and running.

But if you are looking for more customizationse and functionality, then you can't go wrong with BartPE (using PEBuilder to turn WinPE into BartPE)

Instead of a bootable USB, why not have a bootable CD so there's no messing with the chance of it getting deleted if other people use the USB drive.
In addition to the other great suggestions posted; if they all fail, try creating a bootable antivirus CD. If that doesn't fix it, then you've got some serious problems. It's always good to keep on hand at anytime:
What I like is that there are just some pesky items that can't be removed while in Windows. I run from a bootable source first, then go into Windows and see what's left over and then deal with it after. The bootable CD sometimes will take care of 80-100% of the infected items; making it that much easier. Best of luck to you.
How to create AVG Bootable Rescue USB:

1. Download Rescue CD (for USB stick)
2. Extract the archive downloaded from AVG web directly on the removable USB flash drive. It has to be  extracted in the root folder of the disk – do not use a subfolder.
3. Run the extracted makeboot.bat batch file. When started it will overwrite the boot record. Make sure you are using the desired USB flash drive, otherwise it can make your Windows un-bootable!
4. In the opened window press any key to prepare the USB flash drive.
5. After this process is finished (message will be displayed) you can close the window.

And for bitdefender -rescue-usb refer to this site as the method is tested and it will work
U can also use kaspersky-labs the method of creating the bootable usb is same as bitdefender
u required unebootin and kaspersky rescue cd (Download windows version)

1)Run Unebootin and selext Disitribution Kaspersky Rescue Disk
2)Diskimage ISO browse and give the path of  Kaspersky Rescue Disk ISO
3)Type USB (Don't change the type to Hard disk as it will make ur PC un bootable)
