My IBM Thinkpad T41 is giving me a pop message when I plug my USB device in stating that it needs to be connected to a High Speed USB port.  The high speed USB port is present in the device manager but is not one of the Root Hubs, How to I fix this?

Take a look at this Lenovo article for USB Issues:
http://www-307.ibm.com/pc/support/site.wss/MIGR-4YQHUD.html

Also this ThinkWiki article about this issue that points to a likely hardware problem:
http://www.thinkwiki.org/wiki/Problem_with_USB_2.0

You probably need to review these articles and do some troubleshooting to see if you can fix the problem or if it is hardware.

Here a list of things to try :
-in device manager>view tab, click "show hidden devices" and delete all usb entries and hidden devices,  reboot and test
-from Device manager scan for new hardware
-then you can download the latest drivers for the chipset, and reinstall it to update the USB root hubs
-start>run>diskmgmt.msc      check if the usb devices show up in disk management, then run :   start>run>services.msc
In the listing look for removable storage service.
If it is set to Auto, and not started, then start it : click the Start link in the top left...
-In c:\windows\inf, look for usbstor.inf    -  If it is not there, you can copy it from another PC..When you find it, right click it and select Install

Much of this is covered in the Lenovo link, and between it and the Thinkwiki link, there is a good chance here that the USB has a hardware problem. I found the USB 2 in my own T41 to be very reliable.
