Mac Changes File Type

I have a client with Mac OSX that has recently got her OS reinstalled. Afterwards, she copied the files across from a QNAP Network Attached Storage that acts as a file server, and some of the files got their file type changed. For example:
What supposed to be an InDesign file, it's now a UNIX executable file
What supposed to be a true type font file, it's now a Quicktime movie file

Those are so far what we have found. I'm not an expert with Mac so it would be great if you experts could shed some light into this. Thanks.
