Are any of the Front-End server services stopping during those 5-10 minutes outages? What about connectivity to the back-end database during this time as well?

Are you using OCS Standard Edition (local SQL Express instance) or Enterprise Edition (remote SQL Server instance)?

we have the sql server running on a different server. we dont see any services getting stopped during this time. we have both ocs and sql 2005 running on enterprise edtions. i tried connecting to the sql server during this period and it seems the database is working fine.

There are several MCU health related events. If you can post an actual event log with the event ID and full description, that would be extremely helpful.

Here is detail of the alert

Source:OCS User Service
Category: 1006
Event ID: 32068
Type: Error
Description:

Failed to update Mcu health in the backend. This will be retried but if this continues to occur conferencing functionality will be affected.

Error: 0x800407D2
Cause: Possible issues with backend database.
Resolution:
Ensure the backend is functioning correctly.

For more information, see Help and Support Center at http://go.microsoft.com/fwlink/events.asp.
As I recall, 32068 errors are caused by routing issues. I'd start here:
http://www.microsoft.com/downloads/details.aspx?FamilyId=1B90993C-072A-4C84-B385-B76D23B2F27C&displaylang=en
It can usually catch and figure out most of those types of problems.
If that doesn't help, run the validation services from the OCS snap-in on each of your server roles and address any issues that show up.

i have run BPA and validation tools but dint find any errors.
Is this a standard or enterprise install?
Right. Nevermind. You did answer that above.
This may seem like a strange solution, but try disabling any TCP offload issues on your network cards. When they are enabled, it can cause authentication issues and database connections to drop that won't be detected or recreated for awhile (fitting with the 5 to10 minute intervals we are seeing...)

Make sure to do this on both ends of any connection (OCS front end, SQL, edge servers, etc.)
