Any suggestions are welcome.
Another note is that the client did have the SCCM client installed previously, when I re ran Discover it found the new site code from the new SCCM server however would not download the client policy, everything just stayed as Installed.

Can you please send log file to me as a file?
Please let me know the following?
1- did you have Configuration Manager or SMS 2003 in you environment before install a new Configuration Manager??? and if Yes, did you upgrade ??? or what you did exactly?
2- Did all clients has CCM agent from old Configuration Manager?
3- Did you tried to install and repair Client agent on computer that already has agent from old Configuration Manager?
